Changing your furnace filters regularly will help as well, and making sure your filtration system is working properly. Installing HEPA filters in your HVAC system can help with future allergies as well.
If you have a sore throat and sinus issues, you may want to consider adding a humidifier to your house as well. The air conditioning is drier than the air outside, and this low humidity indoors can cause nosebleeds and other irritations. You also need to be sure to drink enough water to stay hydrated.
